I gotta go with Cursive's Happy Hallow.
so many goodies...
Coming Home by NFG (my pick for #1)
The Black Parade by MCR
Decomposer by The Matches
When Your Heart Stops Beating by +44 (I don't care if it's not out yet the cd rocks)
We Don't Need to Whisper by Angels and Airwaves (I think I may have just broken the law but yes I love both cds)
A City by the Light Divided by Thursday
The Red Tree by Moneen
Sam's Town by The Killers
Dusk and Summer by Dashboard Confessional
So much good music, 2006 has been good on the music front. I'm sure there's some I forgot, but these are the ones that have gotten extensive listens (and for the most part purchases) from me. There are a few I need to catch up on/haven't come out yet that I need to buy, but these CDs have defined the year for me.

the crane wife is a really great album, but honestly, and i can't believe i'm saying this but i think the black parade is one of the best albums of the year across any and all genres. I never really liked thier previous gimmicky, teeny bopper albums, but this new one is unbelievable, it sounds like queen, g'n'r, and punk all mixed together, and pretty much every song is amazing and catchy, i find it hard to believe that they were capable of writing an album this good all on their own, they must of had some serious help from producers.
