Uhh, I'm not really sure if they classify as "Indie," but anything off of Def Jux or Stones Throw records will do the trick.

Why? is awesome, as well as some of the other Anticon related stuff that's come out (Clouddead, Themselves, Subtle, Sole). Aesop Rock and El-P on the aforementioned Def Jux are both pretty good.
For more backpacker-type stuff check out Panacea, Guilty Simpson, Black Milk, Blu & Exile.
You should check out Gym Class Heroes. Pretty underground indie but totally awesome!!!!

El-P is the greatest thing to ever happen to hip-hop ever, so definitely check him out. My personal favorites for recommendation would have to be Yak Ballz, Sage Francis, Del Tha Funkee Homosapien, Cage Kennylz, Rob Sonic, Busdriver, Dan Le Sac Vs. Scroobius Pip, R.A. The Rugged Man, Cannibal Ox, everyone on Aggro Berlin (although not indie), Little Brother, the Sharkey & C-Rayz Walz album, Smif N Wessun, and Eyedea & Abilities. You'll like Eyedea a lot if you like Atmosphere.
