Seriously, what an incredible decade for film... well at least the last half of the decade:

There are some truly under-rated classics in the late 90's, here are some:

The Thin Red Line- My favorite WW2 film. Also one of the best soundtracks ever. hundred thousand times better than that SPR horse-shit.

Dark City- crazy good film noir. Philosophy and Evolution in this film are brilliant

The Truman Show- An Atheist treat

Pleasantville- Humanist ideas and great references to the bible turned on their ass.

Gattaca- probably not so under-rated anymore, but still worth mentioning.

Dead Presidents- If only for the armored car robbery and the court room scene afterward (that is not to say that the entire film isn't good, it is)

gattaca= not that great. it proposes a great storyline, but it becomes nothing more than a chase movie. It never really gets to the morality of the subject.

Pleasantville, yes! That's one of the more underrated films in my opinion. That reminds that I've been meaning to buy it...

Dead Poet's Society was '89.

Empire Records is fantastic, though.

Personal favorite 90's movie: Good Will Hunting.

Dead Poet's Society was '89.

oh oops. I didn't even check the date, just assumed it was early 90's. Ethan Hawk was pretty young in it though.
